We introduced a new option : the Itemid.
You can change this Itemid in your Acajoom configuration page so you shouldn't have to modify anything into the code or change anything with your menu. This problem should be fixed with Acajoom 2.0.x.
Please let me know if you use Acajoom 2.0.x and you still have this problem.
